Early in the movie when they are getting ready for the heist at the trading station, Mal asks River if she understands her part in this. She relpys to him "Do you?" To me that statement had more than one meaning. River asking Mal if he understood his part in what to come( the rest of the story) and also her role in the big picture, not just the heist.
