What happened at the Battle of Serenity?

I was reading the transcripts at the 'whoa, good myth' site here: http://firefly.shriftweb.org/transcripts.shtml

And noticed this description of the end of the Battle of Serenity:

From watching the pilot, it always seemed to me that the ships he sees are Alliance vessels descending, not Independent vessels lifting off to retreat. There certainly seemed to be a bunch of new skiffs coming out of the vessels and launching missles on the ground. What do you think?

The script on the buffyscripts website has the original teaser (the 'God? What colors is he flying?' one), so it doesn't help answer this question.

The point is that they lost. I seem to remeber there being an order given to put down weapons, and give up. I think that mal is watching the aliance ships landing, and knowing that all is lost...but that's only a thought...
