The funniest bits, it my opinion, aren't lines at all. There was the look River gives Zoe during the vault robbery scene. That scene is officially my favourite scene in the whole movie. There's also River peaking in on Simon and Kaylee... some much-needed humor for the end of the movie. And of course:

I think I got nearly all of the ones listed here, and maybe a few others. After seeing the movie (quite a few) more times since then, I might change some of the ordering -- one or two of the "big laughs" section would be demoted, and some of the "lesser laughs" promoted.
