I'm so glad that you said this. Simon's "Stupid Thing". I must be the only one who thinks that there is really only one time where Kaylee legitimately gets upset with Simon. To me, it was in Safe with his lu su comment, you don't insult Serenity infront of Kaylee and get away with it. Everything else though just looks like Kaylee being one of those silly little girls who imagines insults because things aren't going the way she wants them to. She and Simon don't come from the same society and she can't expect him to abide by the blunt courtship rules the she is used to.

Actually, in Jaynestown, I'm sure what he meant when he said "Not with *Kaylee*!" was "Mal! Look, I know she's like a little sister to you, but I didn't touch her - I swear! Don't punch my face!" I think being a big brother himself, he sees the big brother instinct Mal has for Kaylee really easily.
