That could make for interesting conflict, Mal not trusting or wanting anything to do with the Alliance, even under new leadership, and Simon wanting to help people cause that's what he does. Then, as an interesting twist, the Alliance or some rogue faction of it, deploys the PAX as some sort of chemical warfare and Serenity, armed with a cure or countermeasure or something swoops in to save this helpless Rim planet about to be made an example of.
