Just as he told Simon "You're part of the crew" in "Safe" I think Mal tries to acknowledge to River you're part of the crew. And to Mal that is family. It is the only family he has. River doesn't just read peoples thoughts. See knew Mal needed to talk about loving Serenity. So she told him she wanted to here what he had to say. She understands peoples feelings. This may not even be from the experiments. She may have had this ability to know others feelings before they experimented on her. Well I'm babbling now. But that's my theory. "Permission to come aboard captain".
