I agree. Remember in the part of one episode that was cut where Simon asks Zoe what she'd do if Mal ordered her to shoot him and she answers clearly... that she'd shoot him.

I think it was a reflex born from so many fights that she and him had been through. That and I don't think Zoe was expecting Mal to do what he did and it triggered her to reach for her gun in an almost conditioned response to trouble. That point in the movie reflected how explosive and unpredictable that moment was to everybody, even Zoe. She had no idea what was going to happen and she wanted to be ready for anything.
