My suggestion would be to get a 3D model of Serenity from Google Warehouse (or elsewhere if there is a more detailed version). Load it into SketchUp and export it as an .obj file.
Then use Binvox and Viewvox to convert it until the scale looks right before using Binvox to export as a schematic. You may have to chop the model up into parts and convert them seperately as I believe schematics can only be a max of 128 cubes squared and that won't be big enough for the whole ship.
Then import it into MCEdit and fine tune the exterior so that it look suitable before getting to work on the insides.
How much you automate and how much you do yourself will depend on how much of a purist you are. But if you plan on building it all from scratch and making your own materials then expect it to take a long, long time.

Another option would be to build a version in Qubicle Constructor and export that as a schematic. It's a nifty little program that has a Minecraft tutorial on the website to get colour mapping right.

I'm sure a quick search will get you to the programs I've listed. Binvox might seem confusing for a start because it using the command line but just run the program an it'll list the commands used. It's fairly straightforward after that.

Does this mean you only want the interior?
I assumed you were looking for both, interior and exterior. That's why I suggested using a model as a base to get the exterior dimensions and then work on the interior from that.

Sorry, I'm not taking the piss but do you realise how much work would be involved for someone to do it for you? It's a hell of a lot. Far, far more than I'd consider at the minute and I use Minecraft and MCEdit quite a bit.

Your only options are to build it yourself or wait for someone to do their own version and hope they release it (they usually do). I seriously doubt that anyone would do it for you unless it was already something they planned. Like I said it's just too much work.

Search through Minecraft forums or schematic sites (you don't have to post) and see what turns up. Like I say, I have seen someone working on a version, maybe you could get hold of them and get their version.

Okay I just reread your post and realised I'd not read this bit for some reason.
Yeah, the passenger section would be hard, quite detailed with thin walls that don't lend themselves to big squares. I can see your problem with them.

Let me have a think about it and if I come up with a possible solution I'll post it. No promises though as I have a big-ish build of my own going on at the moment. My only quick suggestion, as diagonals are out is to take the liberty and 'remodel' the compartments to squares.

Since it is Adobe Flash, you can literally zoom in on any of 4 drawings, but it is like looking through a keyhole. The paper drawings are easier to understand.

John Mullaney's cutaways and the Official Blueprints are indeed about as accurate as any rendering of Serenity's internal or external structure. (Based on original CGI files from Zoic and Universal)

Just bear in mind that both are a bit of a compromise between what is shown on screen - which of course was built on a sound stage and not on a real spaceship with gravity control - and the CGI exterior. For some bits there's simply no way to match it all up without some compromise (e.g. the slanted crew quarters corridor in the blueprints had to be shown that way in order to fit within the hull. The compromise explanation is that the grav plating removed any sensation of the slope, which is why it looks level when filmed :-)

That said, because of the way Serenity was constructed for filming, it has a better match up of interior/exterior than many other fictional ships.

I can make that problem go away, but you got to have faith: The floor rises about a metre for every 10 metres length. If you were walking the corridor, that rise wouldn't be noticeable to your eyes if the floor bends only at the foot of the stairs to the bridge at one end and the airtight door's high sill at the other end. To your legs, the slope wouldn't be noticeable if the artificial gravity tilts with the floor.
