I suppose from Simon's perspective its a sad line because he think she is still bonkers but it shouldn't be sad at all from our point of view. Taken literally you'd think that she is still seriously disconnected from reality and holding on to a false hope of family, but as we know that she understands things very differently and is "deeply intuitive" to qoute Simon, I think its a powerful line that shows how the crew of Serenity is starting to become a family and that River sees that. "Daddy will come and take us Home" is imediately followed by Mal and showing up with the ship. The ship that Simon says in Objects in Space is becoming her home ("she loves this ship") and that Mal at the end of Serenity says is made a home by the love of the people in it for the her and each other. So the line may be a tear jerker, but not because its sad that she doesn't get things, but because she sees the situation so much clearer than everyone else and for one of the first times in the series, the love and family of the Serenity crew is expressed. -e "Storms getting worse." "We'll pass through it soon enough."
