The "head" versions of them were part of or working for a higher power, by whatever term you wish to use. And no, Kara wasn't a Cylon, she was in essence a ghost or angel sent back to get them on track. I get why some people are bothered by the theological aspects of the show, but they were upfront with it from the very start. Personally, I thought the political angles were what made the show great. Having everyone get along under such extreme circumstances is just a wee bit unbelievable.
